Motif Finder is a simple, small utility to quickly find DNA motifs such as primers in huge EMBL files.
If you load an EMBL file containing exon and mRNA information into JMotifFinder, it will graphically display the location of the exons and mRNA within the source sequence.
You can search for a motif via the search button and JMotifFinder will search in the source sequence as well as in the mRNA sequence for your motif.
Motif Finder also searches automatically for the reverse motif, which becomes handy if you want to locate a primer which fits to the reverse strand.
In addition to the graphical visualisation of the sequences, JMotifFinder builds a tree structure of the motifs you were looking for, displaying the location in the underlying source sequence as well as the location within the mRNA Sequence.
If you print the mRNA, the Location of the motifs will be underlined in the mRNA sequence.
